GeneRunner
GeneRunner is a simple molecular biology analysis program. You can enter DNA or protein sequences, either by hand or by downloading sequence data from GenBank or other databases. GeneRunner can then perform the standard manipulations of sequence data:- searching DNA sequences for restriction sites (the restriction enzyme database files were updated in 1999, so they list almost all enzymes known);
- searching protein sequences for peptidase cleavage sites;
- translation of DNA into protein sequence, and searching for ORFs;
- PCR and sequencing primer design;
- multiple sequence alignments (this routine is rather limited in power).
GeneRunner produces mediocre-quality graphical output. Restriction maps are better drawn with Plasmid. (Unfortunately, the company that produced GeneRunner, Hastings Software, appears to have gone out of business.)
